When updating to an new theme version - Footer Widget Area's are not saved in the same manner as the rest of the settings.. Hence you have to start all over recreating -- e.g. a footer menu .. super time consuming. Is this something you could look into?
Problem is in wordpres. When you activate other theme all widgets are moved to "inactive widgets" area at the bottom of widgets settings page. We made new theme version with automatic update interface and you will not need to activate other theme before update. Also you can update theme by ftp.
