I have updated options in the theme options section, and nothing changes on the page. For example, I went through and replaced every theme color Yellow with Orange and the colors do not change.
I went through the theme options and changed all of the yellow theme colors to orange, but the menu hover, buttons and text are all still yellow. I found the CSS where is shows the orange I selected, but I don't know how to fix it.

CSS code that can affect theme options is here. You can either comment it out or change the colors to the ones you need.
