If you are using the header template, kindly check this documentation: https://docs.codex-themes.com/category/183-header-builder . The header template is located in the templates builder (but as far as I understood your message, there are currently no header templates under TheGem-Templates Builder, so most likely you are using the built-in header layouts)
Yes, sure, you can use Page Options to specify on which pages which templates should be applied: https://docs.codex-themes.com/article/404-introduction For example, you can create a single post template in the templates builder and apply it to certain pages by selecting this template in Page Options of this pages in "Content Layout" section. Similarly you can select a different header, footer and title area templates to be applied only to specific pages.

I'm trying to edit the layout of the default header template but i can't find where it is located.

Another question i have is if it's possible to apply Display Conditions to my custom built TheGem Templates so they only show on certain pages?
